Assessment of genetic diversity and demographic history of four goat breeds in South-Korea using imputed whole genome sequence data

초록 | Despite the urgent need to conserve the genetic diversity of the local Korean goat breeds, and developing more efficient breeding plans and conservation strategies, assessment of the current genetic variability of these local breeds and their demographic history has been little documented. The main goal of the current work was to infer the genetic diversity of three local purebreds (KoreaBlack, Boer and Saanen) and one local crossbreed (KoreanBlack_Boer) using both whole‐genome sequence and SNP50 BeadChip data. Additional populations from Australia (Boer, Saanen, Nubian_Alpine and British_Alpine); from Switzerland (Boer and Saanen); from France (Saanen and Alpine); some native populations from Iran, Mongolia and Morocco; and some wild type from China and Iran were also included in this analysis to study the demographic history and the origin of these local breeds. The results show that the genetic background of the Korean goat traces back mainly to Mongolian and Chinese breeds although sign of Australian admixture were detected in the Saanen population found in Gyeongnam province in southern part of South Korea. Heterozygosity estimates were quite similar across all breeds. A high frequency of large-sized runs of homozygosity (ROH), found in KoreaBlack (in Dangjin and Tongyoung) is a strong evidence of the recent increased rate of inbreeding in these populations. However, a short ROH found in both Boer (in Gyeogsang) and Saanen(Gyeongnam), suggests more genetic diversity and an ancient founder effect in the breeds. The phylogenetic analysis of the four main breeds provided more information about the demographic origin of each population. |
